Clearly what happened was that the almost infinite energy necessary to create an alternative universe where Wolverine serves as an agent of SHIELD combined with the force necessary for adamantium to sever the right hand through its protective gauntlet opened a temporary wormhole through which the hand was spatially rotated in the fourth dimension and then reappeared in our dimension as a left hand.
Happens all the time.
